Small Intestinal Biopsy

My son is having a small intestinal biopsy to check for celiac. Does anyone know if the pathologist will check for eos (which is a sign of allergy reaction) or other causes or will he just look for flattened villi?

They will do a complete survey of the esophagus, stomach and upper portion of the small intestine. They will biopsy anything that does not look as it should. I am not certain what EOS is, could you please elaborate?
